Are indie filmmakers allowed to directly reference or mention brands, companies, or famous figures? More specifically, are they allowed to speak negatively about them without paying some type of royalty or negotiating some type of deal?

No. You need to obtain permission from the company to place their product or logo in your film.
Often they’ll let you show a product without requiring payment, but if you aren’t reflecting kindly on their brand you can pretty much forget it.
